Mellanby added a second on the hour following a strong run and despite Christopher Hunt scrambling home on 83 minutes.
An Anth Campbell rocket from a free-kick in the last minute ensured Aycliffe progressed with their two-goal margin, with substitute striker Phil Caley missing a 95th-minute penalty.
